What happened to netsetup and the instructions for installing EndNote on a Shared Server in EndNote X2 and later?

Answer:
EndNote X2 and later and Netsetup
Netsetup was used in the past to install EndNote on a server that all users could see, then netsetup was run to install the files locally that allowed the program to function.
The "netsetup" option for EndNote X2 was removed.
This is because of several changes in the way EndNote X2 behaves.

EndNote X2 is the first version of EndNote that attempts to install the CWYW tools to every user on the local machine at the same time.

EndNote X2 is the first version of EndNote that has user specific content folders that allow all users to maintain their own personalized content files. If the site wishes to maintain content files for a group of users, the site should instruct users to point to a folder that contains simply the site's custom content files for Styles, Filters or Connections (in a folder that contains only the site's custom content files, and not unmodified content files, as those are stored/updated with the software).

With the shift to MSI based installation, Network Administrators have a large array of options in deploying and maintaining their software. The use of the netsetup files actually hindered patching and properly deploying EndNote.

This change is in-line with current Windows best practices, and, based on our research, it is a design that supports the needs of the vast majority of our customers. We encourage all feedback so we can look at continuing to improve this process in the future. At this time, we don't anticipate returning to the older netsetup method.
